Lucrezia chooses a suitor to marry. At the King of Naples' investiture in Rome, Lucrezia is named the Vatican's ambassador to his court, but soon discovers that she is under the constant surveillance of Neapolitan guards. Catherina, meanwhile, has come up with a plot of her own: biological warfare. On the eve of Cesare and his men infiltrate the French camp and destroy their gunpowder, rendering their cannon useless. Cool mind and sharp wit hidden in soft folds of the cassock. Micheletto is sent to find the wayward Cardinal. Cesare brings him to Rome for a confession under torture.
Juan goes to Naples to sound out a possible marriage with his under-age brother Joffre instead. The Pope tries to decide who is to marry his daughter. Della Rovere is arrested, but is later released by a traitorous cardinal, and flees, and Rufio's attempt to assassinate the Borgia family is thwarted. Lucrezia blackmails Prince Raphael and Prince Frederigo replaces Ferdinand as King. The series is about Rodrigo Borgia, who wanted to be Pope all his life. Cesare marches his fearsome army to finish what Juan started - lay siege to Forli. After a confession is forged, Savonarola is burned at the stake.
With the support of Bishop Cesare and his other sons, Borgia begins the path to papal title and unlimited power. Later, Della Rovere enjoins King Charles to continue his trek to Rome and the unprotected pope. Two other ambitious cardinals, Orsini and , immediately begin plotting against him. Incensed by the new King Ferdinand's arrogant refusal to accept Giovanni as Lucrezia's child, Cesare travels to Naples to fix the problem and begins to consider an alliance with the old enemy France. In part two of the premiere, Cesare gives Micheletto the assassin a new plan.
Another son, Juan, is put in charge of the papal armies, and daughter Lucrezia is maneuvered into a politically expedient marriage. Cesare vows that Lucrezia will now be his for good. At the wedding reception, the bride's brothers Juan and Cesare create serious breaches of etiquette, with the latter causing a scene by dancing and flirting with an influential baron's wife Jews displaced by the Spanish Inquisition receive a welcome in Rome---for a price. The main power is concentrated in the hands of the ruler: he appoints kings, governs the country and decides the fate of empires, making important political decisions. Cesare and Micheletto solve the problem of Catarina Sforza's son being alive. Of course, there are cardinals who are not happy with this choice. Cesare and his mother organise one night for Paolo and Lucrezia to be together again so that he can meet his child, on the condition he leaves Rome immediately after.
Meanwhile, the pope dispatches Giulia to discover what she can glean from Lucrezia, whom she finds with child; Cesare follows Ursula to a convent, where she spurns his advances; and in Milan, Leonardo da Vinci schools King Charles of France and Della Rovere on his concepts of battle. Paolo, the father of Lucrezia's child, arrives in Rome seeking her. Brother and sister are eventually reunited and are so overjoyed to see one another that Alfonso begins to suspect that their relationship seems more than that of ordinary siblings. Alexander and Cesare are reconciled at last. Meanwhile, the pope contemplates a marriage of political expedience for Lucrezia; Cesare sends Micheletto to Naples to assassinate Cardinal Della Rovere; and young Juan is given the task of killing a Turkish prince, which would help the Borgias replenish their seriously depleted coffers.
The Pope moves to neutralize Della Rovere and announces the appointment of 13 new Cardinals, including his son Cesare. Cesare is tasked with delivering a doomed message to Savonarola to cease preaching or face excommunication and execution. Offering the assassin better pay if he works for his family, Cesare has Orsini poisoned instead. This pushes the Pope to reveal that to secure the papacy he must now marry off Lucrezia again, much to her displeasure.
